Based in the States, Reel.com appears to have one of the most complete Generation 1 (ie. original unchanged cartoons) Transformers video collections for sale... when they're in stock.
On the other hand, if you're in Canada, you might want to try Videoflicks, a Canadian company that has a lot of Transformers videos. This is also a great place to go to purchase the Beast Wars videos. Hint: do a search for "beast wars", NOT "beasties." And yes, they do business with Americans.
Another place to look for Transformers videos of all kinds is AmuzeMe, a Quebec-based online catalogue store (but they do business with Americans too). They have the movie, Beast Wars episodes, and G1 episodes, including Megatron's Master Plan, Desertion of the Dinobots, and Rebirth. Note that even though they are Canadian, they deal in US currency only.

If you want to buy the Transformer toys themselves, you might want to try an online auction. I use Ebay regularly. Hint: go to "Toys & Beanies" to locate the Transformers category.
If you don't like online auctions (which is understandable), Digital Toys sells North American Transformers through their website.
